Downstream use

From predicted models to reliable structural insight.

AI-generated protein models, including AlphaFold, Boltz, RoseTTAFold, ESMFold and related structure prediction approaches, have become valuable starting points for structural biology, drug discovery and protein engineering. They can provide early hypotheses about folds, domains, interfaces, binding regions and molecular mechanisms before experimental structures are available.

The important question is what a model can reliably support. Different regions of an AI-generated structure may carry different levels of confidence, and some structural features depend strongly on biological context, conformational state, complex formation or experimental conditions.

Structural biology helps turn predicted models into useful scientific information. It can show which parts of a model are suitable for interpretation, where caution is needed and which questions require experimental validation, simulation or additional analysis.

At BIMOVIS, we approach AI structure model validation through the question behind the project. The aim is to define what the model already contributes, what remains uncertain and how AI-generated structures can be combined with experimental and computational structural biology to support the next decision.

Where structural biology supports AI model validation.

MODEL CONFIDENCE

Model confidence and local reliability

AI-generated structures often contain regions with different confidence levels. Structural analysis helps identify which domains, loops, interfaces or binding-site regions are reliable enough for interpretation and which areas require caution.

EXPERIMENTAL COMPARISON

Experimental structure comparison

Where experimental structures, cryo-EM maps, X-ray data or homologous structures are available, they provide important reference points. Comparing predicted and experimental information helps assess whether the model reflects the relevant biological state.

BINDING-SITE & INTERFACE

Binding-site and interface assessment

Predicted structures are often used to interpret binding sites, protein-protein interfaces or functional regions. Model validation helps determine whether these features are structurally supported before they are used for docking, virtual screening, epitope analysis or design decisions.

SIMULATION & STABILITY

Simulation and stability analysis

Molecular dynamics simulations can add insight into whether a predicted model remains stable, how flexible certain regions are and whether a proposed conformation is plausible over time.

DOWNSTREAM USE STRATEGY

Validation strategy for downstream use

Different applications require different levels of confidence. A model used for visual communication, construct design, virtual screening or mechanistic interpretation may need different validation steps. Structural biology helps define what evidence is needed before the model is used further.
